The short answer

Accounts payable automation replaces the manual steps of paying bills: vendors email invoices to one inbox, software reads and codes them, the right person approves them on their phone, payments go out on schedule by ACH or card, and everything syncs back to QuickBooks, Xero or your ERP. For a small business, the main gains are fewer late fees, no lost paper bills, a clean audit trail and less time at month end.

The risk is that faster payments can mean faster fraud. Any AP automation project should add controls, not remove them. This guide covers how each stage works, how to choose a tool and the controls to set up on day one.

The four stages of AP automation

1. Capture

Give vendors one address, such as [email protected], that forwards to your AP tool. The tool uses OCR and AI extraction to read the vendor, invoice number, date, due date, line items and total. Good tools flag duplicates by vendor and invoice number. Paper bills are scanned with a phone app into the same queue.

2. Code and match

The tool suggests the expense account, class or job based on past bills from that vendor. If you use purchase orders, it compares the bill to the PO and the receiving record, which is called a three-way match, and flags differences in price or quantity.

3. Approve

Rules route each bill. A common setup: bills under $1,000 from known vendors go to the office manager, bills over $1,000 need a department head, and anything over $10,000 or from a new vendor needs the owner. Approvers get an email or app notification and can see the bill image before approving.

4. Pay and reconcile

Approved bills are scheduled for payment on their due date, or earlier to capture a discount. Payment goes by ACH, virtual card or a mailed check that the service prints. The payment record syncs to accounting and marks the bill paid, so reconciliation becomes a review.

Why controls come first

Payment fraud targets exactly this process. The FBI’s 2025 Internet Crime Report lists business email compromise as one of the costliest crimes reported to its Internet Crime Complaint Center, with reported losses of about $3 billion in 2025. A typical attack is an email that appears to come from a real vendor, asking you to update their bank details before the next payment.

The Association for Financial Professionals’ 2025 Payments Fraud and Control Survey found that 79 percent of organizations were targets of attempted or actual payments fraud in 2024, and that checks were the payment method most often hit. Moving off paper checks to controlled electronic payment is one of the security benefits of AP automation, as long as the controls below are in place.

Controls to set up on day one

  1. Verify every bank detail change by phone. Call the vendor on a number you already have on file, never the number in the email requesting the change. Record who called, when and who confirmed.
  2. Hold new or changed payment details. Use a waiting period, such as no payment to new bank details for 5 business days, and require a second approver.
  3. Separate duties. The person who adds or edits vendors should not be the person who approves or releases payments.
  4. Dual approval above a threshold. Two people release payments over an amount you choose.
  5. Use bank tools. Ask your bank about ACH debit blocks and positive pay, which compare checks and ACH debits against what you authorized.
  6. Turn on MFA everywhere. The AP tool, the bank portal and the email accounts of everyone in the approval chain need multi-factor authentication.
  7. Keep the audit trail. Do not allow approvals by text message or verbal OK outside the system.

For the email side of this risk, our guide to Microsoft 365 security settings for small business covers MFA, mailbox rules and external sender warnings, and our cybersecurity services page explains how we handle email security.

Types of AP tools

Built into accounting

QuickBooks Online and Xero include bill capture and payment features. Good for low volume and simple approvals.

Dedicated AP platforms

Tools such as BILL, Ramp and similar services add approval workflows, vendor portals and payment options, and sync to accounting.

ERP modules

If you run an ERP, its AP module may already handle three-way match and approvals. Turn those features on before buying another tool.

Feature lists and pricing change often, so compare current plans directly with each vendor as of 2026.

Questions to ask before you choose

  • Does it sync both ways with our accounting system, including classes, jobs and locations?
  • How does it detect duplicate invoices?
  • Can approval rules depend on amount, vendor, department and new vendor status?
  • How are vendor bank detail changes handled, and who is notified?
  • Does it support MFA and role-based permissions for every user?
  • What payment methods are supported, and what are the per-payment fees?
  • Can we export all our data and bill images if we leave?

What to measure

Record these numbers for the month before you switch and each month after, so you can tell whether the change worked:

  • Bills processed per month and the hours spent entering and chasing them.
  • Approval cycle time from bill received to approved. Delays here cause most late payments.
  • Late fees paid and early-payment discounts missed. Both should fall.
  • Duplicate payments caught by the tool before they went out.
  • Exceptions: bills the tool could not read or match, which shows where vendor data needs cleaning.
  • Days to close the month, since synced payments shorten reconciliation.

Share the results with the approvers. People adopt a new approval app faster when they see that bills stopped getting stuck with them.

How to roll it out

  1. Map your current process: who receives bills, who codes them, who approves and who pays.
  2. Clean the vendor list. Merge duplicates and confirm bank details by phone for your top vendors.
  3. Write approval rules on one page before configuring anything.
  4. Start with one month of bills in parallel with your old process.
  5. Tell vendors the new bill address and that bank changes require a call.
  6. Review exceptions weekly for the first quarter.

Questions we hear

What is accounts payable automation?

Software that captures vendor bills, codes them, routes them for approval, pays them and syncs the records to your accounting system, replacing manual data entry and paper approvals.

Is AP automation worth it for a small business?

Usually yes once you handle more than a few dozen bills a month or have more than one approver. The audit trail and fraud controls are often as valuable as the time saved.

How do I prevent vendor payment fraud?

Verify every bank detail change by calling a number already on file, hold payments to new details, separate vendor setup from payment approval and require MFA on email and banking.

Does QuickBooks have accounts payable automation?

QuickBooks Online includes bill capture and bill pay features. Businesses with more approvers or higher volume often add a dedicated AP platform that syncs with it.

What is three-way matching?

Comparing the vendor bill with the purchase order and the receiving record before paying, so you only pay for what you ordered and received.
